maybe more important is to understand why these problems in the knees (it may be something wrong in your technique)
and then to try to fix the problem (developing a better technique)

Are you running Barefoot? I had the same issues when running in shoes, both in big ones and in vibrams. Now no longer!
Otherwise I would recommend the Myrtl routine weekly, available here as a PDF: http://www.njsportsmed.com/files/myrtl_routine.pdf .
The reasoning is that weakness in the hip area manifest themselves as knee issues. For my own part I've started doing this routine while waiting for my kids to fall asleep...
